Yes, save button from GUI and save command from CLI have same functionality. However if you press save button in GUI without adding any GUI changes then configuration will not be saved because GUI will assume that there were no changes.
In order to avoid lost configuration just following following rule - when doing CLI changes then save you config via CLI, when doing GUI-system changes then save your config via GUI.
